I am unable to upload data due to a version conflict (supposedly).

Just downloded the mod today, enter game, ran the census and got the following screen :

Obviously, since I just downloaded and installed today, this is not the case.

Well, I was alt-tabbed out of the game when I was trying to upload data originally. I closed WoW and resubmitted and information was accepted.

Technically not a bug, but may want to make it a bit clearer somehow (dont know how you would do this) that you must be logged out in order to submit the information!

The key here is the way that the WoW saves off the UI data. The variables are only saved when you either log out, or do a /console reloadui command.

You are correct though, this question/concern comes up fairly regularly. I should at least add it to the FAQ.
